Spatial Transcriptomics Protocols

With spatial transcriptomics it is possible to analyze gene expression directly in the tissue context and down to subcellular resolution. These assays can be combined with (existing) single cell data, or performed separately. Both whole transcriptome assays and specific gene panels can be used, depending on the application and these can be combined with other omics-layers (protein, genotype, metabolomics, antibody or H&E staining). Different workflows are available at the CCG, the Xenium and Visium (CytAssist) assays from 10X Genomics.

Spatial transcriptomics on Xenium analyzer

The CCG operates a Xenium Instrument. Which supports both the v1 chemistry with pre-designed gene panels (< 500 genes) and the Xenium Prime 5000-gene panels (mouse or human). You can also add custom genes to both panel versions (up to 50 or up to 100) or design you own stand-alone custom panel (species independent). The workflow is compatible with Fresh frozen and FFPE tissue and TMAs. Tissue sections must be placed on the Xenium slides within an area of 12 mm x 24 mm. Tissue sectioning and placement needs to be done on your side. The CCG performs the subsequent preparation and analysis of the slides. Two slides are always simultaneous analyzed with the Xenium instrument. Depending on the selected panel and the size of the tissue section, one Xenium run takes up to 5 days. After the Xenium run slides can be collected to perform additional stainings (H&E). Spatial transcriptomics on CytAssist instrument

Spatial transcriptomics with the Visium workflow is possible for FFPE, fresh frozen and fixed frozen tissue. The CCG has acquired a CytAssist instrument. Running Visium HD assays, which offer resolution on single cell scale is now possible. These are whole transcriptome assays, and either probe-bases (human, mouse or rat) or poly-A based (only compatible with fresh frozen tissue). Sectioning of tissue samples and placement of sections on the slides needs to be done on your side. We take over for H&E staining, imaging, library preparation and sequencing. Tissue sections are placed on normal glass cover slides. We can provide you with a list of compatible slides. Tissue sections need to placed centrally on the slide. The tissue is processed on the slide through H&E staining, imaging, and hybridization with the probes. The probes (or mRNA) are then transferred to the oligo-coated 10X slide. This step is performed with the CytAssist instrument. The 10X slide has two 6.5 x 6.5 mm capture areas. Slides with one 11 x 11 mm capture area are also available.
